Deleting the files is fine, but perhaps there is a way to add a Perforce
sync command with a #none revision to remove the links and be ready to
resync...

i.e. p4 sync //depot/somepath/...#none

That is correct, currently our cleanup step simply deletes the contents
of your working directory when it is run, hence the reasoning behind
having to enable the second checkbox to ensure that the user truly wants
to enable that functionality.
I assume you are looking for something along the lines of deleting the
files that are not under version control?  I am assuming this is
possible in Perforce, I know it is in ClearCase, but I looked through
the documentation and nothing is jumping out at me.
If you have some suggestions on how we could be handling this better I
would be more than happy to look into improving the functionality of our
driver to better suit your needs.
