My first suggestion would be to open a command prompt, and invoke the
install-server.bat script from within that command prompt. That way,
whatever error message you are getting will remain, instead of having
the window close at the end of execution.
My other suggestion would be to set your JAVA_HOME variable to
"c:\Program Files\Java\jdk1.6.0_02. This should help resolve issues
finding tools.jar.

I installed to Program files the 1st time. I now have it installed to
this directory C:\Programs\anthill3
Java is on the CLASSPATH

I am following these instructions from your site
http://www.anthillpro.com/html/products/anthillpro/installation.html
To install the AnthillPro server, follow the steps below:
1. Download the anthill3-<version>.zip file.
2. Expand the zip file using a tool like WinZip.
3. Open the anthill3-install directory created in the previous step
in Windows Explorer.
4. Run the install script install-server.bat
5. Follow the instructions on the screen.
When I try to run install-server.bat all I get is the DOS box flickers
on for a minute and then disappears.
Please advise.

What directory do you have anthill3 installed in? Also, can yo make
sure Java is on the CLASSPATH as well. Did you try installing anthill
in the Program Files directory? If this is the case, would it be
possible to try to install it in a different directory for testing
purposes.
