We run ours as an AHP job, and it has worked fine.

Right, we did the same, I was wondering if there would be any
implications for running this through the agent itself.

	Yes, we wrote a perl script.  Two scripts, actually.  One writes
information to a file, and the second steps through the file and deletes
the designated directories (and their contents).
	 
	Essentially, the first script steps through the subdirs of a
given directory, and returns the name of each subdirectory along with
the date of the most recent file within it.  (To save some time, if it
encounters a file that is less than 'x' days old, it labels the
directory "recent" and doesn't bother to check the remaining files.)
	 
	The second script ignores the directories labeled recent, and
deletes the others.

		In addition to archiving, we run a job that identifies
and deletes build working directories that haven't been modified in some
number of days, to handle agent directory cleanup for builds on old
branches and the like.
