I fired up NetInfo Manager on the OSX Server and found a user named "appserver" that has its home directory set to /var/empty.

So it appears Apple did the right thing as far as running servers separately from root.  It is just the way they default the setup means a web app can't save its properties, etc.  I assume that will have to change this.  I hope there are not security risks associated with changing it.
